Sounds like a logic circuit defect in the rotary encoder (phrase selector knob) -- e.g., maybe a failure of "1" bit in 2/3 and 4/5 encoder positions, which likely map to 3/4 and 5/6 phrases, respectively. Double check the manual to make sure this is no exotic mode or option; maybe also search for an RC-20(XL) forum and submit the question. If negative on both, return it.

I recently bought a Boss RC 20XL loop station and I am satisfied with everything except one thing that has been bugging me. The pedal has 11 spaces you can record phrases for looping, and for some reason when I write a phrase one 3, it will also write it to 4, and if I delete either, it deletes the other. The same thing happens with numbers 5 and 6. But not any other numbers. So basically I only have 9 spaces to work with instead of 11. Please help anyone?
