I feel the exact same way although I may not be as good at improv as you I don't have troublt when I'm using the minor pent scales to improv with but as soon as I start using a major scale it never sounds good.

The guys I jam with are big Allman brothers fans and I really don't know any Allman brother songs so I just try and improv something and Jessica is one that always comes up and I always sound like crap.

I'm not sure why it happens but I guess we just have to keep at it till it clicks.
