The song's written in two sharps - D major or B minor - but it's tonally ambiguous from the start. The opening riff and most of the verse accompaniment can be payed around the 5th position using the basic pentatonic shape, but not using all of the scale. Once you get to 'Jeremy spoke in class today' you change key to F, using F (over an Am arpeggio), Dm and C chords, although an A chord in the third and fourth bars of that section remind you that you've only left the original key for a while.

Mike McCready is one of my biggest influences to learn guitar.

The Intro is played on a 12 String Bass Guitar, that's why you get that bright sound.

The guitars are following the bass line. and they are playing chords underneath the 2nd half of the bass line. Respectively A and G,

The Song is played with 2 guitars and have a slight chorus effect as well. while Stone Gossard is playing the main chords, Mike McCready is playing double stops and short fills underneath.

You stated you do know the Pentatonic scale quite well. I think its just in standard tuning. I gathered this from a cover of the song, where the guitar part sounds just like that of the original. I hope this helps.

I am trying to learn the song Jeremy by Pearl Jam. I believe the song has many guitars and many ways it can be played. I think it sounds best the way Boyce Avenue plays it in his youtube video. But I am having a hard time figuring out what he is tuned to and what exactly he is doing. It sounds and looks like drop A, but that can't be right.
