So I have a Fender Squire Vintage Modified Telecaster Deluxe. And my intonation is all out. I've tried sorting it out by using a tuner and then the 12 harmonic and then adjusting the saddles on the bridge till its in with both the open note and 12th harmonic. Most is all ok with the guitar, except the 3rd string (G string).

When I play it open its fine. But then on the 1st fret when I check on the tuner its sharp by about 60-80 cents. Then when I go to the 2nd fret its flat by about 10 cents. But the 12th harmonic and fretted 2th fret are all in.

Very strange. anyone know how to fix this? Is this rather a truss rod issue, or am I doing something wrong on the intonation setup of the guitar.

Or is it a nut issue? Maybe I need to file this down?
