If it's a whoo sound, it's probably metallic...however, if it's failry loud, it might not be your bridge screws (as they're fiarly small). Check all metallic parts on your guitar. Just because it doesn't happen on other strings doesn't mean that it's not a problem - something is loose, and the frequency of that E string (or the frequencies of its harmonics) is making it noticable.

Maybe the trem springs is vibrating along with the note? I have a little of that on my Strat, but it's more like a built-in reverb than a whooo sound. There's so many parts in a trem unit; the block could be slightly loose; there could be a vibration coming from one of the pivot holes/screws; one of the allen screws on the E-string's saddle could be further in than the other, causing the saddle to 'lean' against the next one. If there was a recent string-change any of these parts could have moved slightly because the string wasn't holding them in place, and now one of them is only partway back the way it was.

Could even be that the trem bar is loose.

It was a bit like a mosquito hum. I don't have a tune-o-matic myself though, this was on a friend's old beater, so I can't say if it's common or not.

Also, check to see how close the string is to the pickup relative to another guitar if you can. If it gets too close, you get a noise similar to the one you've described - although I don't think it's that as you'd hear that through the amp.
